Some fixes in branches need to be consolidated

@matchings has included some features in the branch for manuscript analysis (including omitted flashes in the stimulus table and counting stimulus repeats). Things like this should be merged back into production analysis at least, if not master.

Code for counting stimulus repeats should be included in the new extended stimulus processing module.
